For protein expression profiling, the combination of mass spectrometry with sample multiplexing creates a unique biological assay where replicates, positive and negative controls, as well as all treatment conditions can be measured in a single experiment. Tandem mass tags (TMT) facilitate these analyses and will soon be available as a 32plex reagent set. In this talk, I will highlight several new advances with these reagents including their use in targeted proteomics assays. As an example, we created an assay to measure short-lived proteins and applied it to 4 human cell lines. We identified ~1000 proteins with targeted degradation resulting in half-lives of only a few hours--often in a cell-line specific manner.
